Bukkit has been working with Mojang for the past few months so they should be right on track with the release, they have been as fast as 24 hours after release good to go.
I felt as well that some issues on the MC server weren't being fixed in good time, I ended up wandering back to my server for a while just to play with the snapshots and do some testing.
But at the same time I don't see much of a point in putting that much work into it now when the 1.3 release is coming out anytime now and will add many things that do not currently exist in 1.2.5.
It will probably be around a week after the release that Craftbukkit will catch up with the changes so I have been doing other projects while chomping on the bit waiting for the release.
I don't think there is much reason for alarm... yet... as I/We wait for the programmers to finish the job.
Edit: This is based on the opinion that when 1.3 comes out, a brand new world would be created.
So when you power on and enter the bios, the settings aren't saved but the time is correct? Have you tried changing the settings in the bios then save it and ctrl-alt-del to restart and straight back into the bios to see if the settings saved before you go as far as windows?
